I finally got around to getting a couple of angled Emro rod holders. They have a lid with a rubber gasket that goes under the flange. I assume will have to silicone under the rubber gasket or on both sides of the gasket? and is best to use self tappers or bolts.( I tried a search but couldnt find the answer.) Thanks

If the surface you're mounting to is flush, don't worry about it. It's easy enough to seal later if you feel you need to.
I use 1/4" stainless steel (counter sunk) bolts, washers ands nyloc nuts for this part of the fit-out... I troll my heavy rigs from the flush mounts so I need the install to be as robust as possible.

Just to reinforce Bill's reply, first hit by a kingfish ripped out my flushmount fitted with self tappers. Now have the same arrangement as Bill.

Thanks gentlemen, I'll go with what you prescribe. I certainly dont want to have them ripped out by a big pelagic. Cheers :D
