Velcro? One bit on the top of the box, the other on the inside ceiling of the hull.
or
PVC pipe with a cap glued one end and a pressure seal cap for the other.

There is some really clever stuff in the do it yourself archives of this place. In 2006\07 there wasn't any purpose made kayak fishing gear available and inventive types on this forum solved every problem with pvc, pool noodle, plastic cutting board and goop. Though there are still a few that dabble, for the most part we now just buy whatever we need straight off the shelf.

The first small box.. fits those blue 9800mah lithium batters perfect.. with about 10-15mm gap up top for wiring. I drilled a hole in the gap and used a compression gland.. It did not seal perfect so I used some minute mend and shaped it like a triangle.

I accidently wired up a plug to the charging wire of the battery and havent actually used it yet. Got two sla's for $20 and siliconed the terminals.
